The Mage/Templar war only ended at most a month ago, when the Herald recruited portions of both sides to the Inquisition, and neither mages nor Templars have returned to Chantry control. This means that Alayre will not have been in command of the Circle for very long, if his former commander died during the uprising. It also means that the Chantry hasn't had the time or the means to deliberately cut off the lyrium supply as you describe.
We suggest linking the lyrium shortage to the war; when the Templars broke away from the Chantry, direct supplies of lyrium could have stopped due to the conflict, for example, especially if Alayre's Circle is in a remote location. He can still have taken command after the former Knight-Commander's death, but he may not have had much time to institute full reforms in the midst of the war.
Additionally, Stoneblade's ability to turn people into stone doesn't fit in this canon. Instead, we'd suggest it be made of enchanted materials that give a 10% chance (approximately--you don't have to roll a die or anything) that a blow will cast Winter's Grasp and temporarily encase the victim in ice.
